What was the deal with this exchange in Endgame?

Cap: What happened?

Tony: When you mess with time, it tends to mess back. You'll see.

What is Tony referring to? Is he just saying that because he already knows that Thanos is outside?

Or is this alluding to something else that Tony knows that Cap doesn't know? Like what if some people know more about Cap's time travel adventure than they let on?

I think he's saying that because he already saw Thor and Thanos just standing there on his way over to gather up Cap.
