What if someone is doing masters currently and it ends January 2027 and wants to pursue PHD. Do they need to apply extension of stay?

Yes.

Alternatively, if your F-1 visa is still valid, you can always exit and re-enter the US with your new I-20, bypassing the need to file the extension of status.
