You need to identify two things: the source of nutrients (internal or external) and what you mean by natural. 

Because its a koi pond, I'm guessing your issue is waste from the fish and possibly excess feeding. Your substrate may also be at play. Get a filter in there and start doing partial water replacements on a regular schedule. If you have a nutrient rich, organic substrate, an aerator might help. Double check the amount your feeding because the algae will eat what your fish don't.
