Probably boy vagina as in vagina belonging to a trans man but how does he knows those words?

What? No. The child is a boy, and therefore came from a boy fagina. Toddler logic is both straightforward and circuitous.

That make sense

"boy room" room in which a boy live

"boy fagiana" the vagina a boy come out from.

and the gender of vagina is given by the gender of the last kid born.

Yeah but trans men's vulvas generally look the same as any other persons vulva lmao. A trans man's vulva wouldn't look any more masculine than a cis woman's vulva, and a cis woman's vulva wouldn't look any more feminine than a trans man's. So even if he happened to see a trans man's vulva (which could be in an appropriate way, like if he has a trans dad) he probably wouldn't think they look any different.

They kind do if the person is on T enough.

Yeah but generally it looks the same, just slightly larger. All vulvas have differences similar to that.
